You can actually launch the perl program as a separate process for e.g.

Process myProcess = new Process();
ProcessStartInfo myProcessStartInfo = new ProcessStartInfo("perl.exe");
myProcessStartInfo.Arguments = "script.pl";
myProcessStartInfo.UseShellExecute = false;
myProcessStartInfo.RedirectStandardOutput = true;
myProcess.StartInfo = myProcessStartInfo;
