How do I deploy additional files as part of a Project Template

I am creating a Web Project Template using Visual Studio 2012 and I need additional files to be deployed along with the Web Project. It appears that regardless of what is in the MyTemplate.vstemplate file, only files that are included in the Web Project csproj get deployed. The files are in the zip file. They just never make it to the final project when the template is used.
