That depends what it is you are doing. SPTimerJobs are designed to execute at specific times and intervals.

A webpart in SharePoint is just like a webpart in ASP.NET (some differences, but not in this limited scope) so you can run the same type of JavaScript you normally would, setInterval for instance.
