I have been looking but have not been able to find it. Is there a way where you can put a document library containing html and js files in it in a central location in a SharePoint 2013 site collection and then just reference it in content editor web part in different site collections?

You could use the "Site Assets" library in the top level site of the site collection to store these files. Then any subsite of the files should be able to (pending read permission) be able to access the custom js files.

HTML files by default will not "load" in SharePoint, they will prompt the user to download them as its a potential security vector. However this can be changed in Central Administration / Web Application settings, but it is not advised and presents real security threats.
