I agree partially with the others, but...
When I was searching at the end of last year I had a similar situation. I was lucky though, since the employer was easy to spot.
I went to the company's web, found out the best fitting email for HHRR and sent my CV and presentation letter on my own. But saying (more or less):
"I found the job offer Ref# XXXX in Bobsjobs.com and Ref# YYYY in Billsjobs.com interesting... blah blah blah"
That way you show you have made your homework but don't bother with multiple messages / CV-copies.
In Germany the law "so much as needed, so less as possible" is very, very important. I don't know how it is where you live.
Other history is if you can't find out, who the employer is. Then I would do apply using both XXXjobs portals. The probability that the very same person gets both messages is not so high in big companies. One HHRR can be nicer as other or like your CV more than other.

Well one of the roles I was looking at there was a really only one company it could be in the location and did try the method but was met with the 'we accept direct applications only via our approved agency's' email since then I have been nervous of the direct approach... (man I can't spell today!)

Headhunters... they will try to hide the employer as much as possible specially if they are hired by a company, since they earn money with it.
Job-Portals... Usually the company writes directly and the contact info is already given or very easy to find, since company name / logo are usually in the offer.
If no additional information anywhere... then I would go through the contact web.
If you think you can guess the company and / or you find any other info about the job in open internet... then I would go direct contact.
I personally think direct contact is worth trying. For me is like looking at the eyes of the person you are talking with or giving a good hand shake. It shows self-confidence and inititative. If I'd get such an email, then I'd send it through those portals. If having had direct contact first makes them ignore your "approved" way afterwards... then I am not sure if I would like to work for them.

Once a company enters a contract with a search agency they often have to pay the search agency even if they hire the person directly anyways. That keeps the company from "cheating" and rejecting someone from agency and then a few weeks later hiring them surreptitiously without paying agent.
Also, many companies are paying the agent to vet the prospects to going direct is annoying to them since they don't know if you meet the qualifications.
The vetting is huge these days since there are so many people for each job and the hiring company will have a difficult time weeding out even the best ones -- and do not want to be bothered by ones who don't even come close.
PART 2
You can submit to all the agencies since any one or more may ignore you.
However, once you meet with and decide on an agent you'll be somewhat bound to them to find you a job.
Meaning if they show you a job and another company shows you the same one you'll be "obligated" to go with them. That's just the polite thing. That is also why you will want to pick the agents who you like the most and feel who are going to work for you.
And, if they say anything like, 'well you have to sign a contract that you'll only work with us' then run, run run.

For a little context... I am 35 and have made 7 interviews so far since I ended my studies. I started in the current company (my 3rd full job) last february.
I would not count myself as an expert, although every change was for better earnings and better life quality, so I think I didn't make it that bad.
I have just given you my point of view based on my personal experience.
Each land is different, and what here is fine, might be a "no go" in other places.
The most important and universal things are... trust on you, be honest and don't give up (morons can be found everywhere).

I have been applying for jobs through a jobs website and did apply for the same job through two different recruiters. I suspected it was the same job but after leaving an initial message the first didn't get back to me so I tried the second. When the first came back to me I told him I already had an interview with them. I later found out they had a contract with a recruitment agency the hr department used but the fella recruiting had also engaged his own because they were struggling for candidates.
In my experience (limited as it is to the last three weeks), you apply to a job through a website the cv goes to a recruiter who will not pass it in to their client without talking to you first.
I've had three interviews so far, got turned down fo the first because I didn't do well enough at technical questions although everything else was good. Recruiter told me she thinks they're being too short sighted and are struggling to fit the role. Second have gone back to the recruiter today saying I lack a skill they wanted so not prepared to pay the salary I want. The third I gave up on when they handed me a five page technical exam and 30 minutes to complete it.
I might give up and just stop where I am, at least I have that luxury.

It seems as though I was looking in an area which was limited (Embedded Systems, interfacing), I am now looking further with a broader span (General Electronics)... I think I dont really have enough basic programming knownledge/experience OOA/OOD, Agile & Other buzz words.

I've never gotten a job (or even a reply) going through any of these job websites. My advice is, don't waste your time. Spend your time talking to friends, getting direct contacts to decision makers, and start interviewing recruiting agencies to see if you want to work with them. I've worked with a couple great recruiters in the past, but most are in the business of screwing you over, sadly.
