All of them.
All .NET DLL and EXE files reference the CLR.

All .net dll have to go through CLR. But if you are looking for answer where CLR main functionality is resided.Check this post where useful links are posted.
[ .NET CLR - MSCORLIB.dll and MSCOREE.dll ]

In reality above link as developer or programmer it won't help u much but as knowledge its quite exciting to know such things.
