Er, no they don't! Especially in a knock-out match. Especially in a semi-final!
They don't even balance themselves out over the course of a league season despite the romantic notions of various managers and commentators. A study of 'dodgy' decisions in the Premier League showed quite definitively that not only do these things not balance themselves out in a season but also over a much longer period. It's been a few years since I've looked at the data but at the time Arsenal had suffered horrendously over a five year period while other teams had not had a single incident.
Overall I think you're probably right that the better teams are in the final but there's no justice in them having been given a helping hand to get there!
