What kind of ports?

Chances are really good you're going to have to write this in C/C++, not C#. You're talking about writing device drivers.

If serial port, you could write it from scratch, or use virtual ports api (for instance http://www.virtualperipherals.com/Virtual%20Serial%20Port/Virtual-Serial-Port-Sdk-Product-Description.asp ).
