I have linux (ubuntu) on a usb flash drive ,( that means that it's read only)... I boot from the usb drive, I open some files from the hard disk that contains Windows ( this hard disk is the master disk when I boot from windows) I do some work ,and then I shut linux down...the point is that it cannot shut down properly because linux is not installed, and thus no changes can be saved, so sometimes the files I open from my Windows drive don't close...anyway, when I boot from Windows after booting from ubuntu, CHKDSK runs, finds some damaged or corrupted indexes and then fixes the problem... but last time the CHKDSK couldn't open , because I got a 'disk read error' on boot time, and it's a pain in the @$$ to fix the problem (I must disconnect the drive, connect it to another system as slave etc...)
how can I be sure that all files in my original master disk are properly closed, and that my master drive is intact ??

Have you thought about using a different version of Linux that doesn't give you those problems?

Using Linux to access and modify files on a Windows disk is always going to be risky. Why exactly are you doing this?

I'm doing some work with files stored on the Windows disk. I've tried moving these files to the flash drive(the one that contains linux) but they don't appear when I boot from linux( or at least I can't find them )

I don't understand why you can't shut down Linux properly. I run Ubuntu from a DVD (i.e. read-only) on my WinXP machine frequently, and it has no problem accessing the Windows C: drive, and no problem shutting down properly either. Could this be a problem with the way you installed Linux on the flash drive perhaps?
