Single Master page Alignment issue with different Webpages

I have designed a master page for a web application. Well, It works fine with some of the pages in a content place holder, but, there are problems in alignment with some other pages in same content place holder. Space between menu item increases and alignment is not maintained. Any Idea why it must be happening? How can it be solved?
