I have over 200 SSRS reports that use shared datasets. We are trying to upgrade from 2008 R2 to 2016, but this functionality is not available in the Standard distribution.

We have a Web based application, and this will cause significant issues going forward.

What I have tried:

Visual Studio 2016 with the SS Data Tools installed. Everything works, as long as I remain on the 2008R2 instance, but I cannot deploy to the 2016/Standard instance. I get the error that 'Shared Datasets' are not supported by this version of ReportServer.

First, what version of Visual Studio are you using? There is no "2016" edition.

Second, you need to make sure you have the right version of SSDT installed. If you aren't keeping the tools up to date (Tools -> Extensions and Updates), you may find issues when trying to deploy.

Third, make sure you are running SQL Server 2016 Standard.
