So you need to read incoming mail, check for the message you want to reply to and generate an email. If you are using Exchange 2007 then you can use the web service provided, but without knowing any more about your system thats all I can suggest. Just make use of google, reading and sending email is a frequently asked question and there is loads of sample code out there.
